Ahoy! Finishing up my Connie, and as she is rigged for battle with a chase cannon run out, how should the lines/tackle for the stern boat be secured? Or were they left hanging when cleared for action? Or was the boat lowered below the gun?

I guess you mean the two guns at her stern - so the "Anti-chase-guns"
Usually ready for action the boat would be in water and be towed.
Especially when the Connie would have been chased, the captain would like not to be hit or injured by wooden splinters, if the hanging boat would get a hit.
But definitely usual when "ready for action" boats were not on deck or hanging on davits, but towed - often they put the valuables into the boat - a much safer place during action
